Would Layton count as a Nintendo game? (For those not "in the know", it was developed by third-party company Level 5 but, in the states, it was published by Nintendo.)
If not, I'd probably have to go with Animal Crossing or Kirby: Canvas Curse.

I'm going to have to say the Legend of Zelda: Phantom Hourglass. I can't remember having as much fun playing a game on any system as I did on that one. I beat it back in December so maybe it's time to pick it back up again.

I am really enjoying the heck out of Pokemon Silver... I also loved the Yoshi games and of course Zelda. Can't beat Nintendo IPs.

Tetris DS, Prof. Layton and Phantom Hourglass. I loved finding faster ways through the tower as I unlocked new abilities. Tetris is probably my most played DS game, both online and offline. Nothing matches the challenge of a good Tetris game.

Tetris DS - Great puzzle game I come back every now and then.
Mario Kart DS - One of my favorites and it is fun to play online (when I don't get disconnected all the time).
Castlevania: Dawn of Sorrow - God this game is great. I still haven't completed it, since I took about almost more then a year break on it and couldn't find the game. Got the first ending, now working on trying to get the true ending. The Enemy Set mode is interesting, yet bland and too limited.
Nintendogs - A great simulator that I don't play too often but play it just to relax myself.
That is about all I can think of at the moment.

Wow, this question just made me realize that I don't have a strong affinity for any Nintendo-published DS game. I mean, yeah, they put out some great games on the system, but those ones are nowhere near my all-time favorites...

as far as handhelds go, pokemon is by far the best in my book. but specifically for the ds? well thats harder since I'm realizing now I dont play a lot of games published by nintendo. what I've played of zelda: ph was pretty good tho :D

Hard to just mention one without mentioning the other Nintendo games I love. Here's my top five:
1) Mario Kart DS - Best game on the system. Period. No game has as much replay value, and no game is better with a bunch of friends around. Its a game that I never leave the house without, even though I practically have every course memorized by now.
2) The Legend of Zelda: Phantom Hourglass - While certainly not the best Zelda ever, it was one heck of a fun ride. Touch screen controls rocked, and the game just took advantage of literally every little thing the DS could do. A fine game that should be a text-book for future touch screen controlled adventure games.
3) Advance Wars: Days of Ruin - Technically, both advance wars are interchangeable here for me, as their quality is the same. But I'm giving Days of Ruin the nod for online play and much more space for user created maps.
4) Animal Crossing: Wild World - Though it was disappointing that it was nearly the same as the GameCube game, that fact is also what makes it impressive. It managed to shrink nearly every feature the GameCube game had down onto a DS card, with hardly any loss of quality. Add in a solid multiplayer mode and its easy to see why the game rocks.
5) Metroid Prime: Hunters - I nearly put New Super Mario Bros here, but in the end, I think I poured many more hours into Hunters than I did NSMB. Hunters was a showcase title for the system. It was the first to bring forth VoIP, and really showed that the system could handle a fast and brutal FPS. Online was incredibly intense, and its competitive nature gave the game considerable legs. People get too bogged down saying that it isn't as good as its big brothers. That was going to be a given. If you take the game on its own merits though, it definitely stands up as one of the system's most impressive games.

I too fall into the camp of loving the third party games more than Nintendo's. Especially if that third party is Capcom.

Mario Kart DS.
Even after being released 3 years ago, Mario Kart DS is still the best looking game on the DS.
If only Nintendo could find a way to ban all Action Replay players. :(

I really don't like Nintendo games that much, but oddly enough I have lots of them.

Specifically for DS it's gotta be Pokemon Diamond/Pearl (although gold/silver are my favourite pokeyman games)
From all the Nintendo games out there though it has to be Legond of Zelda: Majoras Mask, I cannot put across how much i love that game.
